Minimum irregular New Beetle td 90 HP

I can not solve the problem of erratic idling of the engine Volkswagen TD 90 HP ALH with a rotary pump. When the car is in neutral with the wheels in motion, the minimum is irregular, as the wheels are firm stabilizes and runs perfectly.
For example, arriving at the traffic light and I press the clutch, the minimum starts to jump.
Changed ECU, remapped, calibrated pump with VAG-COM, the injectors in place, but the problem persists. It's just annoying, on the whole in the gear the car is fine but I would like to understand what the cause and the possible solution. And' ever happened to someone? have a good day.

I think it is the flywheel because by now it is old, and even if it makes no noise, it seems to me that it has some vibration. The pump does not, I think because replaced with another even if used , but the problem remained. Difficult to have found a pump with the same problem as mine.
I'm changing the engine and then redo the clutch, then I'll update on the results.
